When the rulebook says hidden models cannot control objectives, does that mean they cabnot control zones too? like the 2nd battle mode sceneario, controlling a quarter of the map?

Objectives just refers to the markers, as per the section on page 3 of the Quests Book. The table quarters of the second battle mode scenario are not Objective Markers, so Hidden Models could score for them.
